Selling parts for things you stopped making years ago
The difficulty with parts is identification rather than commerce.
A customer knows what their equipment is, sometimes, and rarely knows what the part is called or what number it carries, so a catalogue organised by part name serves the people who already know the answer. What works is approaching it from the machine: a route from the model to its parts, with the superseded numbers carried alongside the current ones so an old label still finds the right item. That list of obsolete and replacement numbers is the asset, it exists in somebody's memory or a paper file in most businesses, and getting it into the store is the actual project. The commercial decisions sit alongside it. Whether to keep listing parts you no longer stock, with a lead time rather than silence, because a customer who finds the number learns you are the business that knows about this equipment. And whether to sell a diagram or an identification service at all, which some businesses give away and which is often the reason the order comes to them.

Should the catalogue be organised by part or by machine?
By machine, with parts underneath. A customer knows what equipment they have and usually does not know what the component is called, so a list organised by part name serves only the people who already knew the answer and did not need the catalogue in the first place.
What about parts we no longer stock?
Keep them listed with an honest lead time or a plain statement that they are unavailable. A customer who searches an obsolete number and finds it learns that you are the business that knows this equipment, and that is worth more over time than the tidiness of a shorter catalogue.
What is the hardest part of the build?
Assembling the superseded numbers. That mapping between old labels and current parts usually lives in somebody's memory or a paper file, it is the reason customers can find anything, and getting it into the store is the project rather than the storefront around it.
